I don't know about faster, but it will handle a bit differently. The 86-87 250R's were the fastest revving of the R's because of their short rod, whereas the 88-89's had the long rod which slowed down the pistons travel in the cylinder. The 89's had a different cdi box with a slightly more desireable power curve... but you probably won't be able to find much difference.
I like the feel of the 88 and 89 better but there all good. If you go big bore you got to use a long rod I think any ways. Here is a picture of my R's.

I thought thr 87' also had the long rod and the ATC's and 86'R were the ones with the short rod
