OK, I have a 2000 400ex with a WB E series, groung head pipe and airbox lid removed(with stock filter, if this is a bad idea let me know, I just did it). I have also removed the choke and installed a 42 pilot jet. I don't know where to start on the jetting for the main or the needle position. Actually, I'm not quite sure how to change the needles position. Is it what the main jet screws into? Thank you,
Aaron

go to the FAQ section, there is good info in there how to install a dyno jet kit, which is the same as a regular jets.

I know how to put in regular jets. I just don't know how to adjust the needles. It seems like this setup is running kinda funny. It almost seems like there was more power before the slip on. Kinda wierd.

try a 155 or 158 main jet. i would personally leave the needle alone. put the fuel skrew around 3 turns out. jetting is guess and check. this is what i would try. without rejetting, you may not get a power gain.
