If those are your only 2 choices, I would definitly go for the 250r.

250R.. Look in my sig I have both. 400ex has the crappiest power in its class, unless you put huge money into the motor. To make the R go just as fast you will save a lot more money. But it also depends on how much you like 2 or 4 strokes. Personally I wish a new wave of 2-stroke race machines would come out, but hey that will never happen. ONLY IN MY DREAMS:(

400ex, my r cost me to much, so i got rid of it. if your more of a rider instead of a money spender, get a 400ex.
2-strokes will be gone before to many years any ways.

400ex, 250r just too many problems for me even with the proper maintence,2 strokes arent gonan eb around too much longer anyway, if i was just starting out id get a new honda or yfz

It's truly a toss-up. Neglecting maintenance costs, dollar for dollar the R will beat the 400EX. However, the R will definitely require more maintenance, but usually only on the top end, which is relatively simple to rebuild.

The R will definitely be lighter than the 400EX.
