I am running a stock motor with my 400ex, and i want it to be more powerful...I can't afford to buy something new now, but this winter, i am going to do my motor...What is the best motor rebuild to do, that is going to be the most reliable, for around $300-$500? I could possibly go a little higher but it will be tough...

I would go with a JE 10.8:1 Piston, .080 over to a 416, with a sparks drop in cam, sparks x-6 exhaust, EHS lid, UNI filter, and a fcr 39 if you have extra money.

Given your budget I would go with a Wiesco 416 (80 over) piston 11:1 (actually about 10.6 to 10.8 depending on head gasket used), a HotCams drop in cam, EHS lid, K&N filter and a slip on muffler, look for a used one and you can get a pretty good deal.
Piston $100
Bore&hone $40-60
Cam $120
Misc. gaskets ect $60
EHS lid $35
K&N filter $40
Used slip on $75-150
Used full exhaust $150-375 (If you can afford it look for LRD or Sparks)
If money is really tight just look for ANY slip on and grind the welds on your stock header.
