i am getting a new carb for my R and would like to keep the airbox, can i run a 39mm okay?

yes it will fit fine as long as it was designed for that bike. when you get a larger carb, just the inside diameter is larger, not the outside of the carb.

I have a 38 and it fit no problems at all. You can also warm it up a little to make it more pliable. It will work...
