I'm putting my axle back in the carrier, trying to get his thing done. My question is, does it look like the axle is all the way in the carrier? Also, does the draive train, sprocket alignment look good, or does it look like the sprockets aren't lined up right? Thanks!

Looks good. I see nothing wrong. If the swingarm needle bearings, or the motor sitting in the frame is tweaked just 1/16" it will look a little off. I wouldnt worry about that little bit.

It's kinda hard to tell by the pics but I think it needs to go in bit more. Looks good though!

It doesn't look aligned to me, but it could just be the picture. Try to get it in there all the way. Tighten up the axle nut, and you will probably have to ride it and then retighten it to get it all the way in. Looks good otherwise.
