prolly axle bearings, lift the rear tires off the ground and see if the axle has any up and down play or side to side, if it does the bearings are shot. That will cost anywhere from $50-$150. Or it could be the chain:ermm:

One of my hub nuts backs off every once in a while, it doesn't make much noise though. You can just feel it when you shake the quad side to side.

on my R when i bought it, the bolt closest to the motor that holds the rear caliper was not snug and the whole assembly moved back and forth about 1/2 an inch. No big deal, i havent fixed it yet, but when i do the rebuild (when the shop is finished) it will be addressed.

Had the same problem, sound seemed to be coming from the rear braking caliper.
It's mounted so it moves along with the swingarm when you land from a jump, etc, but because my braking pads were new the sometimes got stuck against the braking-disc. (this dragged the entire braking caliper back and forth)
Actually it's nothing to worry about, after a while the new braking-pads will "adapt to the braking disc" and the noise will be gone.

That's where the noise came from in my quad anyways :D
