crf ignition help

I bought a side cover with an 04 crf stator bolted up. it was machined by sparks. it came with a vortex crf cdi as well but nothing else. I bought a 04 wiring harness and a flywheel off ebay. when i went to put the crf flywheel on it hits the end of counter balencer and a bolt that holds the cam chain sliders. not sure if i am doing something wrong or if i have to do something else to make it work. any help would be greatly appreciated. The flywheel has to be machined it is not a bolt on part. Dasa, Sparks and myself do the machine work I am sure there are more also.
