I have a stage 1 cam and i don't have the instructions as the cam came with my quad.

I'm wondring, since this cam has already been used, what should i set my valves at?

I've heard some people saying to put them at the stock setting (.004, .005) then i've heard others say that it is supposed to be at a recommended setting that hotcam gives with the instructions.

Are they the same or where should i set my valves?

The little itty bit of a difference in measurements shouldnt matter since the cams used. I put mine back to the factory settings so it wouldnt tick to much after I broke it in, no issues and its been over a year.

Doesn't matter if it's used or not, your measurement will reflect that. When you slide the feeler gauges in there, it's measuring the gap left from when the rocker hits the cam, so used or new, your readings will tell you what needs to be done. Set them to stock clearances for that cam. You will notice the stage 1 ticks like a mofo. I've tried tightening those clearances up some and the tick will not go away, just an FYI, so don't get worried when you hear it ticking like crazy. All the stage 1's are notorious for this on the EX. It will get worse when warm too, which makes 0 sense.

hotcam suggests .005 and .006

i think i'll go with the stock settings so hopefully it won't tick so bad.

It's been a while, but I think those are the stock specs. They give a range, so probalby .004-.005" intake and .005-.006" exhaust possibly? Been a few years since I've looked at those... .004 and .005" will be fine.

.004 intake and .005 exhaust is stock specs.

hotcams suggests .005 intake and .006 exhaust.

like i said though since everybody mentioned the tick i'm gonna go witht he stock specs this time and see how she runs.

Doesn't the stage 1 have a taller lob than the stock cam? Taller lob = vavle opens more and longer

It's still going to tick, just FYI. I had mine down to .003 and .004 and it still ticked just as loud. Just run the stock specs you'll be ok.

Ok... and? There is a lot you can do to change a cam, just putting "taller lobes" on isn't what they do. You can do that, but you can also change the duration so it's open longer and farther through the cycle, and you can also change the lobe position on the cam to taylor towards upper RPM power or lower RPM power. Lots of things. You can also put an ajdustable timing gear on so you can retard/advance as you see fit.
