89' 250r a-arms, 00' 400ex spindles, 04' kfx-z400 shocks. Does the front sit to high or is it just me. It's 14.25in from the ground to the front of the frame.

what length are those shocks from eye to eye? you may need some long travel a-arms or something

ditch those crappy shock relocators and move the lower shock mount out more

The shocks are close to 17'' eye to eye.

For trailriding, you want your ride height to be close to 8" at the rear a-arm mount, and 7 3/4" at the pegs. Some people go lower, some go higher. This is just what I found to be a happy medium. These measurements are taken with you sitting on the quad.

git rid of those spindles and go back with the 300ex spindles. You will never ge the angle right with those a-arms. That will set your caster correct.

I am not sure if all years of z400 shocks are the same but I do know the set of Z400 shocks I have (year unknow) are 1 inch longer than stock 400ex shocks. I would start by getting another relocator, the style that mounts above the old uper shock mounts. (JB racing I belive), This type is made with the uper shock mounts higher up which will lower the font of your bike. I would also get 400ex shocks as they will lower it further. The type of relocator you have is too wide and to low. This pushes the top of the shocks out too far and makes it sit too high in the front. You could probly relist your relocator on ebay and get your money back out of it.
