I found a 1981 atc 250r motor for cheap but it being air cooled I wanted to know if I could swap my water cooled cylinder on it?

No, you cannot. They are completely different motors.

Is the crank the same?

no, crank is different also. Nothing about the motor or most of the trike will swap over.
