You would have the best luck posting this question in the 250R forum. What kind of riding do you do? Woods, X/C all-around, MX, dunes/drag? No matter what your answer, you'll get a TON of opinions.

I have a built 88 motor with a ported stock cylinder and use the FMF Fatty; bought it with a silencer on ebay for $100 used. It has a very wide, usable power spread- great for midrange and all-around power. A popular pipe for woods where you'll use the low-mid area of the powerband is the Paul Turner Type 6. Perhaps the most popular pipe (will be my choice) is the ESR TRX5. It is very well known for having a great midrange while still keeping respectable bottom end and making good hp numbers even on built motors. CT Racing, ESR, and Duncan Racing/Paul Turner are all well respected builders of the 'R and also make a range of pipes- check their website, read the descriptions, and do a search of the 250R forum...you'll turn up plenty of info.

Every pipe will be a little different; I'd imagine you'll have to trim in the jetting a bit. You should be fine with the flange.

would you recomend a KnN filter for it?

K&N filters will flow a tad more air, but don't run one w/o an Outerwears cover, expecially if you ride anywhere dusty or don't like to clean your filter often. I prefer a well oiled UNI or Twin Air foam filter.
