Anyway to increase ground clearance so I'm not smacking the swing arm with rocks when I have to occassionally take a rough trail?

taller tires is the only way to get ground clearence so your axle isn't hitting rocks. Then u may need to gear the bike down to make up for the taller tires.

If I go up on the rear wheel size, do I need to also then put bigger wheels on the front to maintain the same handling characteristics of the bike??

If you're running stock tire size (22" front / 20" back), you could go 22" rear and 23" fronts- that should give you the clearance you need w/o messing up your handling. Having smaller front tires than rear will give you some wild steering. Then, to compensate for the larger rear tires, buy a front sprocket that is 1 tooth smaller (or a rear sprocket that is 3 teeth bigger)...and that should give you your original power back.

youre not going to get a lot of clearance no matter what you do. Lets say your tires are a true 20" tall and you go to a larger 22(true)" tire youre really only gaining 1" of clearance and instead of slamming the front on the swingarm/axle youre banging the bottom. If the area youre always riding is that rocky you may want to reconsider what youre riding

if you're serious about riding on rocky terrain, take everything IcutMetl said and add .25" skidplates to the list. thats about all you can do to a solid rear axle setup.

That is def gonna be my next upgrades bigger tires it adds more weight yes but dragging and destroying skid plates isnt fun.

installed a pro armor skid plate, very well made and fits very well. for the occasional time I smack a rock I just wont worry about now that I have heavy duty skid plate protecting my rear.
