Is there anything I can do to stop the constant vibration, that I can mainly feel in the foot pegs and handlebars?

get your crank balanced. its pricey but it will almost completely eliminate it.

ive heard u can fill the handle bars with silicone with a caulking gun to reduce alot to the hands..ive heard it works good

Ditto or even better you can buy inserts that fit into the ends of your bars. they work pretty descent and its alot cheaper than getting the balancing done. i went from the stock pro tapers to the flexx bars and they actualy are a heck of alot better and no need for inserts. Check them out, they are the best bars ive owned.

i found out riding tracks that my hands hurt alot after the laps so i went out and got myself a +2 lonestar stem and Flexx bars and it all went away. if u think of it yamaha has there tie rod plate bolted on to the stem with is bolted to the bars no rubber in there or nothing so that is why it viberates so much.
