Im planing on building one some time. Theirs a few ways to do it.

One way is to just make and reshape new upper frame rails. The engine with the intake will take up where the stock gas tank is so you will need to make and mount a gas tank in the subframe where the factory air box would be located on a 400ex.

Heres a motocross CBR600/400ex. The way he did it was making the upper half of the frame taller. Doing it this way would give the cleanest look but would make the quad sit 4 or 5 or 6 inches taller making it tippy.

I've never been a fan of the sportbike/quad hybrids; the engines are just designed all wrong.

That said, why don't you try to track down a slightly more compact motor, like the CBR400

http://en.wikipedia.org/wiki/Honda_CBR400RR

It's rare, but might fit better.

surly an r1 would fit a ton better than that right? that thing looks like crap, sorry.

All street bike powered quads look like crap. The only quads to use if you want it to fit best and look actually good is in rap 660/700s and ds650s. I have never seen any other quad look right or good with a street bike engine other than them 3. And no street bike engine is going to fit in a 400ex frame with out totaly re-doing top and possably bottom frame rails.
