Missing something that holds the rear break caliper on. The top bolt is fine but the bottom seems to be missing a nut of some sort. The Honda manual I have makes it look like the parking break has something that fastens to it.

I also noticed a hole with a missing bolt on the left side. Any idea why it might be missing and if it is something important?

That is missing your case guard, get one before you put the chain into the case and ruin it.

I cant really see anything missing on the caliper?? the bolts just go through the bracket on the caliper and thread into the stay on the swingarm from memory...
the hole in the engine is where the case saver and chain guard should mount, you will notice the other hole further up which is also for that.

The bolt isn't threaded into anything. It comes from the other side and looks to be a part of the bracket that the caliper mounts to. It looks like something on this side that goes over the bolt. I can grab the caliper and rock it back and forth by hand and it is obvious that it rocks from the upper allen bolt in the pic which is labeled as a slide pin. The play I get is limited by the space between the hole in the caliper and the bolt inside it so it is pretty obvious that something should be there to hold it tight.

The manual makes it look like it is part of the parking break which obviously isn't there.

Your missing the slide pin boot. Look here in this photo I linked. Number 16 is the boot that goes inside the caliper that slides over the slidepin.
