I did a complete rebuild, changed all of the bearings and did the top too.
Is there anything I should do differently concerning break in?

Most often, the "break in" process is centered around getting the rings seated properly in the cylinder.
Even if you replace the bearings, a few gears, and such, you STILL have the same goal of getting the rings seated properly in the cylinder. The same basic break-in still applies.
The only difference is the oil. Change the oil, change the oil, change the oil. As your new bearings and gears break themselves in, you often get tiny metal shavings, and you don't want to circulate those throughout the tranny. Change the oil a couple times during break-in.
Even after the rings are completely seated and you're clear to rip, the bottom end might still be "breaking in". You'll want to change the oil after day of riding for the next 3 or 4 rides.
