I just bought a LTR and my paddles off my z will fit but they are 21 tall and was wandering if I should put a 13 countershaft sprocket on or not?

Yes, you might even want to go up one in the rear as well. I ran Glamis for a break in with stock gearing a 20" Sand stars and it was OK but not as responsive. With the 13t up fron it was a noticable difference. Now I have haulers and can't wait to try it out.

I ran 13 tooth on my z400 was way too much torque and top speed suffered.

Not quite apples to apples comparison... The Z400 comes stock with a 14/40 (2.857 ratio) gearing and stock with 20" tires and a different tranny ratio. The LTR comes with 14/36 (2.571 ratio)gearing and 18" tires. So by comparison, dropping a tooth on the front of a Z (3.076 ratio) would make a huge difference compared to dropping a tooth on the front of a LTR (2.769 ratio) and going up to 20" tires.

The easiest gearing mod is to drop the front sprocket one tooth to a 13. The chain easily adjusts to take up the slack. You are going from a 18" rear tire to something bigger and IMO it's geared too tall to start with. Don't worry about loosing top end speed, you won't loose any with that change.
