Snowmobile engine troubles!

Me and my buddy got a beast of a sled for free, I don't know what the shell is but someone put a 340 Rotax engine in it. We got it going and it was running like a champ and then all of a sudden it started only firing on one cylinder. We tried switching the coils, wires, spark plugs and everything seems fine but it will still only spark on one side??

Any ideas as to what the problem is?

It definitely isn't find if it doesn't fire on one side. It could be the magneto on my dads old Everest 500 the magnets came off so it'd only fire on one side. If it's not the coil, wires, or plug start looking at the magneto is my only suggestion...
