the aftermarket jets are longer than the oem ones

They are a slightly different style of jet. Kiehin makes 6 or 8 different kinds of pilot jet. Most are completely incompatable but two of them are identical except for the overall length.

Keihin Series 21, 28mm long

The stock 400EX carb is suppose to have the shorter Series 26. But Series 21's are more commonly found and will work fine.
