does anyone know how or where the stock cases have to be machined ? are there any special tolerances?

The cases have to be machined where the cylinder sleeve slides into the cases. I don't know the tolerances off the top of my head, but my buddy did it with his dremel. You can take your time and you should be fine. If the cases are split already its only $75 to get it done right.

Case bore must measure 3.3500 for the 330cc & up cylinders to fit.
If you cut it yourself, be sure to cut it straight up & down or else the sleeve skirt will strike & you'll end up breaking it if you try to force the cylinder in place.
