Connect the headstay mount, front mount and lower center mount to center the engine properly. With those mounts connected you will not have any problems adding the rear lower mount (and rear upper mount if you have desire to use one).

Then ether fix your lower mounts, and find a head stay. Even if you take meashurements from someone else, they could still end up being a little off, then when you put your motor back in it will be crooked, or just plain won't fit. Take a little extra time and do it the right way.

Is the actual headstay broken or the mount for the headstay?

The rear of the engine will sit too low if you try to add the rear lower mounts to the frame without the headstay or rear upper mount connected to the motor during the fabrication process.
