What is the best way to break in a new 400ex. I've heard to run it easy for the first 2 tanks of gas and not hold it wide open for any length of time.

yah thats pretty much it but don't bog it either just normal really, not riding hard. btw try a search there is a bunch of these threads.

Should I change the oil after the second tank?

Look in your owners manual! It will tell you when to change the oil for the first time:D
