They say that if your bike came with an "endless" chain that you can't put a clip type master link on a new chain. Does anybody run a clip type master link on an aftermarket chain on there 400ex?

When they built the quad it costs less to put an endless chain on. The master link costs more money. The only people that use endless chain later are the people that race some of the crotch rocket bikes with the 630 chains.

So it won't hurt anything to use a "clip" type master link on a 400ex?

Practically everybody that has replaced the chain on their 400s are running a chain with a masterlink, so no, it won't hurt anything. To avoid the most common problem with running a chain with a masterlink, put the closed end of the clip facing the direction of chain travel. The reason to do this is to keep centrifical force and objects that the chain might hit while it's turning (skid, tree limbs, rocks, etc) from pulling the clip off. Just remember, closed end of the clip facing the direction the chain is traveling.

My brother once put his master link on backwards, on his new ktm. It came loose while he was riding to work, wrapped around the rear hub, and busted the sprocket right off.
