How much bottom end will I lose from a stage 2 cam (old stage 2)? And what can I do to counteract it? 426ex is the bike.

You will notice a VERY SLIGHT loss in bottom end, if any. But you will have huge gains in midrange and significant gains in top end also. Very rideable in the trails. You wont be dissapointed.

Since you'll have the top of your engine off with the cam. Take the extra time to do alittle port and polish. A mild home-job will give ya an extra boost so you'll never notice any loss.

I noticed in your sig 426 is yet to come. I'd advise against going out to a 426 unless you must. Hot spots on the cylinder walls could develope from lack of heat disapation. Also a CRF cam chain is a bit overkill on a Hot Cam. The valve lift isn't that much more dramatic than stock, just gives a longer duration.

I got a good deal on the piston. Thats why the 426. I got an oversize oil tank and Im going to put air scoops on it. I was going with the crf timing chain for durability. Tell me some more about the home port job, I posted a question on here before about this and nobody replied

Well ... I started to explain the basics. But, if ya don't have a general idea of how to do it then perhaps you should seek out one who could show you properly. I think it's easy to do, and it's free power.

Just clean up the flash and parting lines correct? Shouldn't really change the shape.

I'm not sure what flash and parting lines are. But if you mean the intake and exhaust then yup. there's a lot of extra metal in the cylinder you could remove for better flow. Especially around the exhaust ports. The intake ports are curved so it makes things a bit more tedious to get the access out. I did just a mild job with a Stage 2 Hot Cam on mine and it was like the power diff between running a stock exhaust and an aftermarket.
