I tore my engine apart at the end of the fall because i had a cracked piston so i have the whole top end apart and havent done a whole lot with it since then and now i got the parts and am started to put it back together. I went to spin the crank to find out that it is now rubbing against the top of the case. It is making a mark in the crankshaft and i don't understand why. I also have the clutch tore off and the ignition cover off. Can you help me please. Is it just getting out of place enough to rub since everything is not connected or will it be fine once everything else is back on.

Sounds like a very serious problem. Looks like you'll have to pull it apart and check every thing out.

does anyone know why it could be doing this? It's also not a consistent rub. it will do it at different spots each time around.

The bearings are just worn enough so that its rubbing. that would be my guess.

your crank is not aligned or not sit in place properly
use a rubber mallet and hit the side of the crank on each side of the cases while turning it
