I was reading somewhere (I believe it was on here somewhere) about removing the choke on the 400ex and about how it increased performance maybe? I was wondering how I would benefit from removing the choke? Is it worth doing?
and also, if i remove the choke will i have to re-jet my bike? Its currently jetted for an HMF slip-on with spark arrestor (which i would like to take out).

removing the choke will increase throttle response and and give you a little better power throughout the power range. if you look if the FAQ forum there is a thread on how to remove it.
as far as rejeting, go up to a 42 pilot. you may have to mess with the pilot as well.

what should i use to cover the hole that removing the choke leaves? i cant tell what as used when looking at the instructions.

you can get them at the auto parts store, it is called a vacuum plug...and clamp...
