it wont short out but the problem is the system wont charge the battery properly, so you have to buy a 'resistor kit" its about 45 bucks from your yamaha dealer and about a 10 min install.

is there a way to wire the lights to be on all the time and not have the switch , like wire the 2 wires together?

I took the lights off my 05 and have had no problems at all.

Our 04 has never had the lights installed and we haven't had battery trouble either. But like they said above the resistor kit will fool the bike into thinking the lights are always on and that in turn will charge the battery at a higher rate.

the light switch has nothing to do with the resistor. The kit was designed for the people who strip off the lights and switches and race motocross or cross country where they are wot, all the time.
If you play ride, or are a rider that doesn't have it pinned all the time, the kit isn't really necessary.
I have 3 '04 YFZ's. One with the kit, two without. the one with the kit, get's rode much harder than the one without and the battery stays charged just fine. The third one doesn't have the kit, and gets rode hard, and I have to keep putting it on a charger, or after 3-4 mx race days, the battery will go dead.
for '06 they fixed the problem.
