I took the air box lid off of my wife 400 when I put a new pipe on it. We were at pismo dunes this weekend and I noticed the small hose on the bottom of the air box was full of sand. I was going to order her a new air box were I can put the battery in it too. Will I have the same problem with an aftermarket air box?

depends on the air box, there are several to choose from some with holes, some with out.
As long as the air filter is properly installed and maintained you shouldn't have anything to worry about. Some people run no airbox at all at the dunes, just the airfilter clamped to the carb;)

Does anyone make an airbox elimnator for the 400 ex?
I only ride in Glamis and Pismo Beach. I've never had the airbox lid on all I have is a K&N with outerwear and stock air box. I usually clean the air filter after every three trips. You will be fine leaving it how it is. Just make sure to clean the airbox out when you get back from a dune trip.
