What all is done to the quad when an HRC kit is installed new at the dealer?

i think they take the baffle out, new end cap, cam, and differnt airbox lid and jetting

Yeah thats pretty much it. New race cam, open air box lid, jetting to work with open lid, open exhaust cap, and it also comes with a larger snorkle that feeds into the airbox, and a bigger T-valve that connects the breather hoses.

Is the bigger T valve something that could affect performance? Is that something I should look into getting? or is it not really needed?

I would say you only benifit from it when running the HRC kit. Since it comes in the kit I think it is designed to help it function better.
