on '00 EX with a keihin carb, i noticed theres a nut on the needle jet, is that to set the jet in at a certain depth or to help lock it in place?

yes, it does matter. i would lock the nut down so that you see 2.5-3 threads on the needle jet holder. i tried screwing the needle jet holder all the way in before and the power dramatically decreased.

on the needle jet holder?......so that would be on the inside of the float bowl, or from the venturi side?

if you mean from the bowl, then look for that amount of threads, then tighten the lock nut down over that, leaving a smaller(if any) amount of threads left.....correct?

we are in the float bowl. you will screw in the needle jet holder into the carb. this piece has a nut on it. this piece is also the piece the mainjet screws into. on the needle jet holder, tighten the locknut down so that you can see 2.5-3 threads showing on the needle jet holder. this is when the nut is tightened down.
