The lights work, but they will flicker on and off when the bike is running?

How fast do they flicker? Is it random, or a very precise sequence?

There are only two causes for this. Either your connections are not good , and it sporadically connects and disconnects, OR you have the wrong wire hooked up.

Just because your lights work, it does not necessarily mean your battery is good. The starter motor pulls a LOT more energy than your lights. It may be possible for your battery to have just enough energy to power your lights, but not enough to run your starter motor.

sounds to me like a bad ground. check that, I had the same problem on a car and it turned out to be a grounding issue.
