1986 LT250R help.

I have a 1986 LT250R and I took it apart and have completely restored it while I had it apart I put new crankseals in the motor. Well then I go to put the thing back together and the gears are messed up. I can put the bike in a gear and roll it I don't know why it is doing this I have put brand new clutch plates in to no avail. I also keep trying to adjust the shifter in different positions on the crows foot and that hasn't worked either. I have run out of ideas. Anyone have any idea what might be wrong the inside of the clutch basket turns but the outside hasn't turn since I got it back together but it can turn it isn't stuck because I turned it with my hand. Let me know if you know what it might be. Thanks.
