If your sparkplug is not properly gapped, does it hurt the bike, or just affect it's performance?

Yes. If not gapped correctly you wont get good spark. Get a gap tool, very handy and very cheap:D

next question....does anyone know the proper gap size for the sparkplug and valves on an 03' 400ex

There is a tech article on this site about setting valve clearances. It should say the clearances.

.60 - .70 mm is the suggeted gap. I have always ran with this gap and it works fine.

.6-.7mm is correct. NOT .06-.07.

some of you are referring to inches which would be equivalent to .024-.028 inches.

I was reffering to inches. sorry for the confusion. I have had my plug at .35 and it runs fine. It's not the stock plus though.
